Description
The DECODE project aims to develop a transformer-based computational framework to integrate scRNA-seq and scATAC-seq data for modeling gene regulation. It includes two single-omics modules (gene expression and chromatin accessibility) and a cross-modal model to infer gene regulatory networks (GRNs), leveraging an efficient attention mechanism. Applications focus on the human immune system (hematopoiesis and T cell differentiation) and triple-negative breast cancer, investigating regulatory mechanisms and therapy resistance. The project includes experimental validation via CRISPR perturbation and the development of benchmarking tools. Researchers will contribute to model design, training, and optimization at scale, using public datasets and HPC infrastructures. They will also engage in interdisciplinary research, publications, international collaborations, and open-source software development.
